I had been experiencing this issue for a few months. I have a Hauppage 2250 tv tuner card installed in my standalone Windows 7 Media Center HTPC computer. It came with a Media Center remote that works perfectly in Media Center. However, it doesn't work with Hulu or Boxee. When I would switch over to Hulu or Boxee, the remote was basically non-functional. I say "basically" because If I held down the directional buttons long enough, the remote's focus would move, but it was virtually impossible to control.
Adding the the confusion is that I actually have a second Hauppauge 2250 setup on another computer, and that one works great with Boxee and Hulu. The only difference on this PC was that I was using a different IR receiver that came with a ASUS PE 9400 card I had been using previously.
I initially tried a few troubleshooting steps a few months ago, but none worked. Since watching Boxee or Hulu wasn't a huge priority at the time, I sorta just tabled the issue for awhile. I occasionally did a half-hearted search of Google or the Green Button and Hulu forums for a solution but came up empty handed until I found a solution on this thread on the Green Button forums.
Let's take a look at the solution. Note: Big, big thanks to jrox over on the Green Button forums for bringing this one to my attention.
First, you'll want to run Notepad as an Administrator or you'll get an error. So, right-click on Notepad from the Windows Start Menu and select Run as administrator.

Then from within Notepad, open the Irremote.ini file which you should find located.

Find the section in the Irremote.ini file that reads: First item in this section IS always the default app if no others found. Below the Media Center= entry, add similar entries for Hulu Desktop or Boxee (or whichever other app you might need).

Now scroll down and find the [Media Center] section. Copy the entire section and paste it right below.

Change the section header between the [ ] from Media Center to Hulu Desktop or Boxee.

And save your work before exiting Notepad.

Finally, you're going to have to either restart the IR or reboot your computer.

Once that's finished Hulu and Boxee should work like a charm. At least, they did for me.
Note: Just as jrox did in the Green Button thread, I just copied and pasted the entire Media Center Section and renamed it. It worked, so I wasn't worried about tweaking it. If anyone has any insight into the Irremote.ini and how to properly edit it for maximum effectiveness, drop a note in the comments, I love to know more. I may go digging around the Internet for more answers one of these days, but for now, I'm just glad to have Hulu and Boxee working with my Media Center remote.
